Dealing with the 'Discovery and R&D' time

Hey Guys,

I would like your advice on something related to an important aspect of PM.
I am an IT PM working for a Software House. During the scheduling process sometimes its hard to come up with an estimate time for a job that has never been done before. In our organization we call it Discovery. What is the best method to communicate the discovery time to the client and how to book that in our internal systems. I understand that the client would not want to pay for the RnD done at our end.

Any suggestions please?
